Check your configuration options for IDing threads with unread messages. 
     Pay particular attention to the "Mail" and "View" menus.  I find 
that View -> Sort by-> Order Received + Ascending + Threaded gives the 
best method of sorting and following threads and lets you move up and 
down the threads the most conveniently.

Learn the keyboard shortcuts early on and you'll be surprised at how 
fast you can move through your NGs.  The "K" key is one that you'll 
really appreciate when Outland starts a new thread.  The learning curve 
is a pretty short one ... but there _is_ a learning curve.

As for identifying threads with new messages, T-Bird and Mozilla have 
slightly different looks depending upon your OS.  Is there an icon to 
the left of the first message in the thread?  Does the icon of a thread 
with new messages look different (show an orange dot?) than others?  Do 
you have some threads with the first message underlined and/or a 
different color (usually blue)?

(Sorry if I get some of this wrong.  Just trying to remember how Moz 
does mail and NGs.  I forget the visual differences between the mail 
reader in Mozilla and the standalone T-Bird, plus I use T-Bird in WIN 
and Linux both and they're slightly different from each other.)

As for marking all messages as read, how about:

Message -> Mark -> All Read?

And check the key combination.  In WIN/T-Bird its CTRL + SHFT + C, in 
Linux/T-Bird its SHFT + C.  It's probably something similar.

Note also that there is a separate key (usually "T") for marking all 
messages in thread as read.
