Your situation sounds rather similar to ours, except that we reside 
permanently in Japan. My main concern about the passport shuffle at 
immigration has to do with a few years down the road, when my son will 
probably be working for a Japanese company but quite likely be expected 
to make trips to the US and elsewhere due to his English skills. I know 
it should be possible for him to continue to use two passports, but I 
wonder how practical it really will be. If it is all just too much 
hassle he can give up his US passport, I suppose, but that would really 
be a shame. We'll just have to see what happens, I suppose.
