Naoko did not have a hand in building the Eva's, she was in charge of the
MAGI. Yui was in charge of the Eva's and after her accident Ritsuko,
Naoko's daughter took over Project E, but not Naoko. The MAGI are a
technological stepping stone for the Eva systems. Naoko has never been
proven to be a great scientist, she could just be a really good LAN techy
:P

Well, that's not a fact or anything. Good chance they did plan it.

Except that Unit 01 has it's first fight before 00 is actually declared
ready for service. A prototype is normally built first yes but it does not
have to be fully functional and it certainly does not have to be finished.
In this case NERV also has a Test Type, Unit 01, which could finish the
job of a Prototype.

Quite often we see it too, lots of blood and guts, muscles and little
girls. ;P
As far as we know 00 may very well be more similar to the MAGI system and
hold only a personality copy rather then a full soul. This is unlikely
though. Chances are it hosts a full soul.

Expect that it's quite possible that this was not a surprise to everyone,
just everyone that didn't need to know.

There is nothing to suggest that they tried a Synch with Unit 00 until Rei

Except that there's nothing to support your attack on my logic. Further,
Asuka's mom is in Germany, Naoko is hard at work on the MAGI and Yui is
busy setting up the rest of it possibly planning her accident with Gendo.

Or it's a prototype with simply a different technology that uses the same
principles in a slighty different way when compared to Units 01 and 02.
