Possible, yes.  But the problem is, Naoko was EXTREMELY valuable
to NERV and it's doubtful they'd have risked losing her as they
did Yui by making her a pilot.  So she probably wouldn't have
had any chance to synch with Eva-00 before Rei-1 showed up,
and she sure the heck didn't have much chance AFTER Rei-1 and
her own swan dive.  Besides, we suspect her soul is in the
Magi...

Yes, but who was originally intended to be the pilot of Eva-00?
I've heard an interesting theory that Misato was supposed to
be it - which would explain what she was doing in the Antarctic
on a top secret mission (they were trying to suck her in right
from the start) - and that her mother didn't die in SI but was 
kidnapped and used to build Eva-00.  That would mean it wasn't
after Ritsuko or Gendo or anyone else in the control room that
time; rather, Misato's mother was trying to reach her daughter 
and protect her from what she recognized as the enemy.

I'm not sure I buy this, but it IS interesting.

But the best explaination of what's in Eva-00 seems to be
Lillith, Yui, Rei, or some combination of aspects thereof.
