There is also the scene in ep23 where Shinji is sitting on his bed
with Misato, lamenting Rei's death.

Misato reaches for Shinji's hand and the dialogue goes something like
this:

Misato: "Shinji - this is all I can do for you right now." 

Shinji (recoiling): "No don't! Cut it out Misato!"

Misato (to herself): "I'm sure he's feeling lonely. Is he afraid of
women? Or is he afraid of affection?"

There is a scene in ep25 or 26 where Misato admits to herself that she
can only find freedom from pain and sadness, or show affection during
physical act of love. After rewatching the first scene with this new
information, I realised that a slightly more unwholesome
interpretation could by arrived at...

Then again, by that same logic it could be said that she makes a pass
at Pen-Pen immediately afterwards... ("Come on Pen-Pen..." "Okay, I
just want anybody. I'm the one who's lonely...")
