In the case of Rei, the damage could perhaps be limited by merely
replacing her when she became too mentally anguished to be useful. 

Which begs the question as to whether Gendo ever donned a snorkel and
went looking for love in the clone tank after hours...

Shinji could probably have anyone he disliked maimed/killed if he
spoke to the right people.

Or threaten to tell everyone that he had molested her if he wouldn't
agree to see her again. (btw, what exactly is the age of consent in
Japan - would it be seen as a big scandal over there for a 30 year old
man to be sleeping with a 14-year-old girl?)

It is for this selfsame reason that I cannot believe that Shinji and
Misato ever had sex - Shinji would be strutting around telling
everyone (especially Kaji) how Misato was now "his woman".
