Accepting credit cards in Japan is a nightmare. The history is
that Visa sold their rights to one of the banks (Tokyo?) and
rather that promote it they hung on to it as a monopoly. It only
got worse after that.

Stuff them, cancel the flight. If they can't get the price right
when you order go somewhere else. Tax has to be included by law
now, maybe they missed that one.
