I can certainly sympathize with your plight. It is frustrating to be 
told you are to be charged extra for the privilege of purchasing 
someone's product.

When I need to order non-Japanese software versions I generally start 
looking on the net. Places like Amazon.com and Outpost.com have proved 
quite useful in the past. It seems you tried this and came up against 
the dreaded "this product cannot be shipped overseas" limitation.

In cases like that, you pretty much have to go to a local store that 
sells non-Japanese software. Bic Camera in Yurakucho has a big 
selection. User's side (http://www.users-side.co.jp/2/map.php) is a 
smaller store, but they specialize in English-language software and support.

Both of the above might not have the English-language upgrade version of 
Contribute 3 in stock, but they could probably order it for you.
