That WOULD seem to be the best bet, although - if so - it's
more along the lines of haunting than EVA syncronization.

Of course it's possible she's just dead.

For one thing, if the Angel wasn't blown up, the Angels
might have won...

But don't forget, Rei II was already coming to the conclusion
that Shinji was someone she had to protect.  I don't know if
that would have been enough to overcome the control Gendo had
over her, but it MIGHT have.
