Becuase all the Angels had to be defeated. He couldn't start it until that
had been done. Also note that there is a defiante count down on this,
the NERV tech crew are sitting around watching it at one point.

Becuase he wanted Rei to specifically "take him to Yui's side.
As Gendou says himself at the beginning of episode 26'

"Adam and I are now as one... For this is the only way to be
 with Yui again. The forbidden joining of Adam and Lilith. "
