I'm trying to find the context for this in the Literal Translation Project
(http://plaza.harmonix.ne.jp/~onizuka/literal/evangelion.html) but I can't
remember what episode it's from. Could you find it?

I would venture to guess that Seele's last line as you quoted it is a
not-so-veiled threat against removing Gendo.
