I agree, since Shinji (while Nerv was trying to see if  they could
switch Eva pilots) said that Unit OO "smelled like Ayanami."  I
seriously doubt that Naoko would remind Shinji of Rei, much less go
berserk whenever it changed pilots (both times that a pilot tried it
for the first time, it went berzerk).  If anythink Naoko would probably
be sympathetic of Shinji, since he was also betrayed and ignored by
Gendou when Gendou focused on Rei.

Then again, it might have just been going berzerk and lashing out at
the only living beings in close proximity.  It's not like there were
windows on all sides of the room.
